I don't know if you've seen the movie/miniseries The 10th Kingdom. It was on NBC for a short while. Well, when any of the characters travels back through a magic mirror to New York, there is a close up of the WTC, (with a bunch of mirrors shattering at you). I didn't notice it until a few times watching it, but it's there and it looks good.
And like you said, I also gasp when I see the WTC in a movie, and am wholeheartedly against them digitally erasing the buildings from them.

There's a night shot a little over an hour into the film, and then, about half an hour later, the twins are shown in a gorgeous daytime aerial view of the Hudson River.

You can see the towers in the very first scene with a chopper flying over the city (although you have to really look for the antenna), then a few more times during the movie. Around 25 minutes in, you can see them peeking out from behind the Brooklyn Bridge, behind the Washington Square arch (which has some construction going on), and again near the end of the movie, you see them in the same view as the first scene. - Thanks to Igor!

Across the Sea of Time is a movie about a Russian boy who comes to New York. I haven't seen it in years, but I am sure there are a few shots of the World Trade Center in it. Maybe someone who has it could be more specific! - Thanks to Abby!
